Hi there, I was there a couple of months ago and I asked the exact same question to my hotel and some friends. The most recommended one was this one called ec travel. They offer about everything you can think of in Ecuador, cruises, scuba diving, mountain climbing, birdwatching, and in Galapagos they are one of the best ones.

I think their website still misses some info, but contact them if you want, they are great with customer service.
