Two good sites for identifying discount airlines between a given pair of cities are: http://www.whichbudget.com/, and http://www.skyscanner.net/. You can book tickets using the sites or links to the airlines from the sites.

You should also check: http://reiseauskunft.bahn.de/bin/query.exe/en for train connections. You can book tickets for German routes, but it’s an excellent resource for at least identifying schedules throughout Europe.
